I cannot get clean Builder page. I set module to show only on menu from the JA Builder but they show twice. Also I cannot remove the header from the initial site.

In the builder when you are adding a module in page editing it will show only on the same page if you do not want to show this module in other pages blocks you can change it from the settings of the block.
