For some reason when I try to go into thememagic the menu appears on the left hand side as normal and the page starts to render on the right hand side. However when it has rendered it jumps to full screen and the menu disappears as though someone clicked minimize. Very strange. Ideas ? I have disabled jchoptimize plugin and sh404sef but it still does the same.

You are using custom template http://prntscr.com/hdln5m not a JA T3s blank.
We provide support only for JA Product.
Kindly download and install the template on site and update T3 plugin to latest version.
Check the issue again.
