I made two menus: on for the main menu and another for the side left menu. However, my main menu is always linking to my side menu. So all my inks in the main menu show up in the side menu even though they are two seperate menus.

HI as i can see you have same menu in top menu and section menu with same menu alias .
so they will always behave same . .
for example a menu

you can see its same in both places .

You can handle menu selection from template options .
Go to template manager >>ja_magz-default>> Navigation >>Select menu .
Menu (Top menu)
Sidebar Menu .(Section menu)
