I have made an adjustment to the login module and added it to root/templates/ja_lime/html/mod_login . I made the adjustment to hide links to register underneath the username and password boxes. I am worried all changes will be lost when I upgrade Ja Lime in the future. How can I prevent this?

In terms of template changelog upgrades, I would suggest you to make use of difference tool like axaxis to check in for code differences in file

Now, As you have made changes for template override folder, You can keep this folder intact in backup and then, upload it to specific directory in updated template folder

Thanks Aman204. Will keep backups and use Meld when need be after an update.
