I have just updated joomla to 3.3.6 and now the css does not load in the template, i suspect it is a js conflict somewhere but i dont seem to be able to fix it. I have edited the main template quite a bit so i can not just do a simple update to the template.

Are you referring to CSS modifications you made?

I just pulled up your site and – to my eyes – it looks great !!!
