How I can create layout override (create new layout in template’s HTML folder) for this extension?

Hello

You can go to template manager -> template ->click on the template where you want to create component override -> Create override tab and select the ja_megafilter component.

Sorry, I didn’t ask my question with enough information.
I’m using Eshop plugin and I need to make template override for that plugin.

I don’t think what you are asking would be possible with an override anyway.

Overriding HTML mockup for JA Mega Filter is not the same way as default method of Joomla. We will update the documentation for this in detailed in next update of extension, pls stay tuned.
