Only my home page is showing correctly with JA Cooper. All the inside pages are not displaying properly, with broken links and mostly text disorganized. I need help.

Problem self-resolved by turning off SEF option in Global Configuration

But why doesn’t it work with the SEF option?
I am getting this: http://www.page1.com/index.php/index.php?option=com_newsfeeds&view=category&id=

The red text: shows the index.php twice, why?
I really want my page to be search engine friendly so it is frustrating with all this broken links (404).
