Have loaded JA Top Panel but no matter what I do I cann’t seem to get it loading on the Home page. What are the settings using Joomla 3.2.3 and Purity III?

I have quickly checked on Purity III template but I could not see JA Top Panel module to appear on this template. If possible you can send me the screenshot what the module are you mentioning?

About the settings on Purity III template you can build Purity III on our demo here and compare it with your site.
