Will ja extensions such as ja slideshow work with other non-joomlart templates?

Yes. Some real testing will be necessary but I believe there will be no problem using JA extensions with other templates. They work fine with default templates from our testing.

If there is any problem, then normally it is the css/layout issues which can be solved with certain modification
