Some of the classes are defined in the css files and not change via Theme.
Add this code in custom.css file

.navbar-default {
    background-color: #333333;
    border-color: #333333;
}
.t3-footer {
    border-top: 1px solid #ebebeb;
    background: #312928;
    color: #999999;
    padding-top: 60px;
}

change the color codes as per needs.
