I use MegaMenu and a photo cover menu (screen yellow border) I also want to move the logo (screen arrow)

Hope this way can help you

+ Open templates/ja_mendozite/css/template.css file

+ Add new script below

#ja-mainnav .main-inner1 {
margin-left: 200px !important;
}

h1.logo {
position: absolute !important;
top: 75px !important;
left: 2px !important;
}

+ And change width the logo less 200px

Remember to clear cache from Admin area

Logo is ok. Thank You, but I still have a problem with a menu that is covered by the images (screen-yellow border)

It relates to z-index problem between megamenu and slideshow and it seems to be fixed in your site now. Here is how it looks:
