I see that custom blocks are saved as HTML files.
Let's take a block file from your demo as example:
<!-- HEADER BLOCK -->
<header class="header-block header-block-1">
<div class="header-wrap">
<jdoc:include type="element" name="logo" />
<div class="header-r">
<jdoc:include type="modules" name="header-r" style="raw" />
</div>
</div>
</header>
<!-- // HEADER BLOCK -->
How to deal with situation when no module is published on the "header-r" module position and I do not want the div.header-r wrapper to appear? In PHP we can count modules before the wrapper. Is there a possibility to add custom blocks as PHP files?
