local/html folder overrides issue in template after an update

For some reason after updating both T4 system framework from 2.5.1 to 2.5.3 and JA Alpha template from 2.1.1 to 2.2.0 on J5.4 all overrides from "local/html" folder stopped working, only files from "html" folder are working, many problems occured since different template files are shown instead of the ones that were running, and all overrides with the original names needed to be copied and overwriten from local/html to html..
Please check what could caused this issue since it is a major hierarchy problem, in order to fix it for future updates without losing the override files..

I just made some testing for the override of com_content in the local folder of template but it worked fine.

Could you share the details so I can have a closer look and check for you?
1/ URL + Super admin account
2/ FTP account
3/ Path to the file you overrie in local folder
