I found how to use the JA Ext Manager for the template, but how do I keep from overwriting files I've modified? Also, I tried to use this update on my test site, and my favicon and logo disappeared, the placement in the header I'm using was all turned upside down (i.e. messed up) and modules were no longer assigned to pages.
Thank goodness I had a backup.
I've copied all my templates and renamed them so they shouldn't be overwritten. But how do I keep from overwriting files I've changed? Do I copy them over to my computer and then upload them again? Do I change the permissions? Is there an easier way?
I am close to launching the site, and really don't want to have to start all over again.

I've watched the video and see where I can view the changes, but in looking at files with the red M symbol, there were no differences. What does this mean then?
