I'm using iJoomla magazine componant.... It requires that it be allocated to Main Menu to show Magazine as
front page, yet to get your Transmenu options working (in Polaris) you say turn off Main Menu in Administration.

It is not required to turn off mainmenu to use JA Polaris. Transmenu display mainmenu as default, therefore, it should be no need to public the mainmenu.
